Has anyone else noticed that Gibbs always calls Caitlin Todd "Kate", but he always calls Tony DeNozzo "DeNozzo". Except when he's introducing them as "Special Agent Todd" and "Special Agent DeNozzo". And what's with all these Special Agents? Are there any plain Agents?

Yes, there are ordinary agents, but they are really boring :)

The term 'Special Agent' was developed to distinguish Agents of US government departments and authorities with law enforcement powers, from other agents and employees of those government departments. FBI agents for example are Special Agents of the Department of Justice, Secret Service agents are Special Agents of the Department of Homeland Security (until 2003 they were Special Agents of the Department of Treasury) and NCIS agents are Special Agents of the Department of the Navy.

Basically, it means they are a cop, not just a public servant.

The way I interpreted it was, Kate doesn't need to be kept on a short leash. It's also why DiNozzo gets most of the headslaps. *snerk*

Yes, this. Put much better than I could have put it without a Google search to make sure I was getting it right (or without asking the FBI Special Agent who goes to my church).
